you can try, but if it don't work, I would seriously think about a reinstall since who knows what all happened - that is just not a normal thing at all, something seems really really really odd.

I changed it to i586 and portage upgraded. Now it seems I have to edit 3 conf files in /etc but it doesnt say which ones and I'd rather not guess which ones to do myself as it seems I may do something bad. I've tried google but that isn't much help, is there anyway that I can find out which one's need updating?

The man page for emerge shows the trick for doing this.

Scroll down to the section on "CONFIGURATION FILES", and read this section so you'll see how Gentoo/Sabayon-Linux works with managing changes to configuration files.
