An "update" is not an "upgrade". The update does not need superuser access. It is merely checking the repository (against your installed packages), and returning a list of the packages available for your system. An "upgrade" installs the packages listed by the update. Did you run: eselect opengl list
If nvidia is listed, but not marked with an asterisk, you need to run:
eselect opengl set nvidia

It's hard to help you because your post is confusing. What did you try to install on? Did you succeed? What "booted up fine"...the live dvd or the installed sabayon? What did you expect to happen after 5 hours?

My youtube downloader quit working some time ago. I discovered that I was using an old version of youtube-dl. Yet my system is fully updated and upgraded. Why did the package manager not include the latest version of youtube-dl?

I'm surprised nobody has commented on this yet, so, maybe it's not an issue, but it's usually better to install 3rd party apps from the package manager than downloading and installing from a website.
