Why don't you remove kernel from the repository? I don't like it when the kernel is installed by a package manager, I prefer to do it myself, like the good old days. And if it causes so much confusion to modules/drivers, then I say it's no good.

Sabayon top panel?

I removed the standard sabayon top panel by right clicking the panel-> Remove Panel -> Panel(top). Well, how can I make it reappear? It should be in the Add Panel sub-menu, but there are just some other stuff like KSim, KasBar etc.

You can register the commands needed to run the module/driver in services. Go to /etc/rc.d/init.d/ and create a bash script with the commands you want. Well, I have been using vmware server too, but sabayon 3.4 has virtualbox installed, so I didn't bother unmerging it to install vmware server. It works fine, I haven't had any problems with it.
