Auto Merging SSL certs After Upgrade

I recently upgraded from Sabayon 7 straight to Sabayon 9 after having my Laptop off line for about a year. Whenever I run equo install, I get the same conf update, so I'm not sure the files are being merged correctly. Am I missing a crypt library or new security certs or something?
