Hi, welcome to the Sabayon Linux community. :D

Some applications could have no graphical interface (and thus no menu shortcut), those can be invoked from the command line. There are also some graphical applications that have no shortcut in any desktop environment but the one they were meant for (for example KDE only applications). You can often add easily shortcuts into the menus for those, or run them by command line.

Any application that follows the freedesktop.org menu spec will have a shortcut no mater what DE your running, If your on KDE then sometimes they don't show in the menu even though they are actually there, you can test this by opening kickstarter and typing in the applications name, if the app shows up in the search than this is the case and all you have to do is restore the system menu, to do this right click on the kickstarter launcher and select edit applications, next pull down the Edit menu and select restore to system menu, no any GUI app's you've installed will show up in the launcher.

Unless the desktop entry uses the OnlyShowIn or NotShowIn keys:
http://standards.freedesktop.org/desktop-entry-spec/latest/ar01s05.html

Also, the desktop environment itself should be conforming to freedesktop.org for this to happen, which is the case for mainstream environments, but sometimes it is not for minimal ones.

True, I was just trying to help in a positive way.
However, A list of what Applications this user was talking about would go along way in diagnosing and maybe even solving the issue.

I was just trying to help too, I thought I would clarify what I meant for desktop environment specific to avoid ambiguity, I didn't mean to be harsh in any way. :)
Anyway I agree, knowing the applications the original poster is referring to would help very much.
