Did you run equo deptest and equo libtest prior to running the prelink?

Be careful using prelink in Sabayon, Sabayon has a hardened profile enabled, prelink won't play well with it.

What? It does play well. I prelink all my binaries with a daily cronjob and have noticed a great speed improvement...

Warning: Prelink will not work with Hardened Gentoo. This is because both projects try to change the address space mapping of shared libraries. But prelink with the -R option randomises library base addresses, providing some degree of hardened protection.

You're using 2 conflicting options, either you use prelink or you use hardened, so either you lose one benefit or the other.
You might use -R but you'll get only a very limited amount of protection compared to hardened.
Still you may use the system as you wish.
