So why is this a constant problem with my Sabayon box, yet never happens on my Gentoo box?

When running revdep-rebuild after 'emerge -auvDN world' I get:

This is one of the shorter lists. One time revdep-rebuild was listing the packages with no owners for 4 hours when I just turned the computer off and restored the file system from back ups.

Hmm, I am not a big portage user but revdep-rebuild is a portage command and not a sabayon entropy command.
Seems if you would want yo run portage only....may be better off just installing gentoo, is not recommended to mix portage and entropy unless necessary. i.e. If the package you need it not available in entropy then use portage to get the package at your own risk.
To maintain entropy, you should take a look at the wiki

I'm not mixing portage and entropy. I don't use entropy. Hence the posting in the "portage/emerge package managers" section of the forum.

Have you completely remerged your sytem? ie done a "emerge -eNDav world"? Solved it here when i had a pure portage machine still (/me is testing branch 5 currently)

No. emerge -eNDva world will rebuild pretty much all, if not all (as in every one of them), the packages on your system. It could take a while depending on how fast your system is. My laptop is about 1.5 days. My i7 is a bit faster. :)

This will not make it gentoo, this will just make sure that all your software is playing nice and in theory would clean up any problems you have, such as what I've listed above.

This will not make your box gentoo. To do that you would have to remove the sabayon overlay, remove some packages - I don't know exactly which offhand - and then I'd do an emerge -eNDva world.

Well, yes. But sabayon is Gentoo anyway. Just preconfigured and prepackaged. =D. Make sure you change your portage configs first however.
