Don't use GNOME myself, but I noticed the following post today when I was searching for something else:

In the case of Gentoo/Sabayon Linux, the ".profile file in home folder" would be ~/.bashrc or ~/.bashrc_profile (see Gentoo Handbook Part 2 Chapter 5).

Might be worth trying the above to see if it makes a difference with GNOME 3 when using the FGLRX (AMD Catalyst 11.11 and 11.12) driver.
