I had a similar problem, and got Xonotic to run by putting my user in games. I did this with the command "sudo gpasswd -a yourusername games. Put your username in the italicized spot. Also, don't forget to reboot your computer or else it will not work.

I run Xonotic through Desura.

i just downloaded the archive from their site http://www.xonotic.org/download/, extracted it, and ran it from the new directory with ./xonotic-linux64-glx no problems at all.
